Both mine just barely hit something, I think one was the end of the clutch arm.
I added a second gasket at the head to space it away just a bit more, the studs are long enough for a lot thicker gasket.
Then I took a punch & dimpled the tube at the point of contact, you may or may not can do this with the header installed.

Is it an actual Pacesetter brand header or one of the $110 knockoffs being sold on ebay?

All Isuzu 4cyl Pacesetters are round port these days, even the ones listed for the square port heads. The difference between the #70-1125 & the new style #70-1105 is the smog fittings. The old style #70-1105 actually had square ports that matched the head ports on 1.8/1.9 engines.
If yours is an actual Pacesetter contact customer service with the part number, see what the deal is. I've installed a #70-1125 on a 2.3 Trooper with cable clutch & had only very minor clearance problems. All the vehicles the #70-1105 is listed for have cable clutches, but may have a slightly different tube configuration since they were originally designed for 1.8/1.9 engines. If you're trying to fit one of these to a 2.3 that might be the problem, plus it won't have the proper smog fittings for a 2.3 engine.
The Pacesetter knockoffs being sold on ebay have a reputation for NOT fitting without some extensive modifications.
